This is the module containing definitions of all relevant anatomical classes (primarily neuroanatomy) from BIRNLex_Anatomy.owl (http://purl.org/nbirn/birnlex/ontology/BIRNLex-Anatomy.owl). The neuroanatomical framework will eventually derive it's foundational layer from the Common Anatomy Reference Ontology (and the more specific Mouse Anatomy Reference Ontology), once these resources are available. This will also be submitted on it's own as a OBO Foundry candidate ontology.

Brain parts organization in NIF-Anatomy: The brain can be divided into many different types of parts, depending on the criteria and the techniques used. Neurolex currently divides up brain parts into several different super categories. We established these different categories to make it easier for contributors to keep these different types of brain parts straight, without having to worry too much about assigning other relations. Eventually, these different categories will be related to each other within the NIFSTD ontologies by the NIF knowledge engineers.
* Regional part: A division of a structure that can be recognized by gross anatomical features,
cytoarchitecture or chemoarchitecture, e.g., cerebral cortex is a regional part of brain.
* o Cytoarchitectural part: A division of a brain structure that is based on the organization of cell bodies,
usually revealed by a Nissl stain. e.g., CA1 is a cytoarchitectural part of the hippocampus.
* o Chemoarchitectural part: A division of a brain structure based on the distribution of some chemical
marker, e.g., the patch/matrix division of the caudate nucleus
* Aggregate part: A brain structure that is composed of many different parts that are distributed in location,
e.g., basal ganglia
* Composite part spanning many brain regions: A brain part whose subdivisions are found throughout the
neuraxis, e.g., the corticospinal tract. We are still considering whether this category is useful, but as we
are trying to avoid assigning multiple parents to structures, we thought that it would be useful to have
this category separate.

A quick perusal of definitions for fascia dentata suggests that it is sometimes used to refer to the entire dentate gyrus, in which case it should be a synonym, and sometimes to a specific cytoarchitectural field of dentate gyrus. The term area 28 of Brodmann-1909 refers to a subdivision of the cerebral cortex of the guenon defined on the basis of cytoarchitecture. Brodmann regarded its location adjacent to the HIPPOCAMPUS as imprecisely represented in the illustration of the cortex of the guenon brain in Brodmann-1909. It is located on the medial aspect of the temporal lobe. In the human it and the dorsal entorhinal area 34 (H) together constitute approximately the entorhinal area (Brodmann-1909). Distinctive features (Brodmann-1905): the molecular layer (I) is unusually wide; the external granular layer (II) contains nests of, for the most part, multipolar cells: the external pyramidal layer (III) contains medium sized pyramidal cells which merge with cells of the internal pyramidal layer (V); a clear cell free zone represents sublayer 5b of layer V; the multiform layer is wide and has a less clear two sublayer structure; the internal granular layer (IV) is totally absent.

The term primary olfactory areas in the primate, refers to a group of structures defined by connectivity, namely, structures that receive axons from the olfactory bulb. They include the anterior olfactory nucleus, the anterior perforated substance, the rostral part of the medial amygdaloid nucleus (anterior cortical nucleus of amygdala), and structures in the anterior part of the parahippocampal gyrus, namely, the prepyriform area, most of the periamygdaloid area, and the rostral part of the entorhinal area (Price-90). Note that some authors have regarded the olfactory bulb itself as the primary olfactory area and the areas to which it projects as secondary (Anthoney-94).
In the mouse (Dong-2004) and the rat (Swanson-2004), olfactory areas include the olfactory bulb, accessory olfactory bulb, anterior olfactory nucleus, tenia tecta, prepyriform area, postpiriform transition area, piriform amygdaloid area, nucleus of lateral olfactory tract, and cortical amygdaloid area.

One of two divisions of the supraoptic nucleus observed in mammals, formed by the ascension of the optic chiasm to split the nucleus in two. The principal anterior division consists of a dense cluster of large cells that stain darkly in Nissl preparations adjacent to the optic chiasm, extending as far rostrally to the organum vasculosum of the lamina terminalis and caudally into the posterior hypothalamus.

Component of the parietal lobe. The first coronal slice between the superior temporal gyrus and the postcentral gyrus where the supramarginal gyrus appears was the rostral boundary whereas the slice where the supramarginal gyrus becomes continuous with the superior parietal gyrus was the caudal boundary. The medial and lateral boundaries were the lateral banks of the intraparietal sulcus and the medial banks of the lateral fissure and/or the superior temporal gyrus respectively (Christine Fennema-Notestine).

Made a Regional_part_of_hippocampal_formation. Not certain what to do to reconcile this class with Hippocampus_proper. Should hippocampus be a synonym of Hippocampus_proper? This doesn't seem like a good idea, since this won't always fit the use of the term. Many will use the term hippocampus when referring exclusively to hippocampus_proper or to some combination of the hippocampus_proper, dentate gyrus, and subiculum the latter combination being defined here as Hippocampal_formation.
We have "hippocampal formation", "hippocampus" and "Hippocampus proper". I think that hippocampus is probably a synonym of "hippocampus proper". I would remove hippocampus proper, as I think it likely that many have annotated to hippocampus. (Maryann Martone)
